I can't really help, but there is a thread on stimulants and acid reflux from a little while ago:

You should discuss this with the doctor. Daytrana patch may be an option.
Chase didn't get heartburn from the stims, but he did complain a lot about "acid burps". Apparently, from what I read about acid reflux, it often presents as frequent vomiting in children, and that is what happened to Chase. He would vomit in the wee hours of the morning. I have propped his mattress a few inches with a folded blanket, and I have him drink a full 8 ounce glass of water about 1/2 hour before bed....the only time he has gotten sick since was the night we forgot to have him drink the water.....
I have also added a children's vitamin that contains digestive enzymes in the hopes that the food will move faster through his tummy and prevent the acid formation in the first place....
It was also worse when we were taking stim breaks on the weekend, the reintroduction of the med was causing more vomiting on Tues, and Wed mornings....
